I have just picked up on a thread on another forum on this topic.
There is apparently no restriction thus far on Belgian vets issuing pet passports to non-residents.
One especially helpful vet has been used by a number of Brits and she is based in Bruges:

She speaks perfect English and she says she has assisted many Brits. The rabies vaccine she uses is valid for three years just like those used in the UK. She can provide an address locally for the purposes of issuing a passport.
The fee for passport issue and rabies vaccination is 67€.
I intend to detour via Bruges on my next trip starting in February.
